Onza limey 3/4 clearance issues

I have a limey 3 stock, and rick who I ride with has a limey 4, and we have both had to grind off the back of the crank arms to enable the arm to clear the brake cylinder. The wheel is perfect lined up, and the cylinders are stuck out the same amount on both sides. When I come to replace the pads, I'm gonna have issues. Has anyone else come across this problem? My only thought is the rear rim is too wide, but all rims look about the same nowadays? I'm running an 04 maggie, heatsink cnc yellows, which are about half worn

I ran my limey 3 stock with 128mm BB, trialtech sport forged cranks 175mm and a 43mm rear rim, running new 10mm coust pads the clearance was really tight so the wider rim may be your problem.because most rims being made nower days are about 47/48mm wide.
