Are you moving them from your downloads folder into a seperate music folder or importing them straight from downloads? There is also an option with itunes to create a local copy of the file when you import them from wherever you downloaded them too, try ticking that. That will by why, it's only linked it from your phone into iTunes, not a permanent move on your computer.
